I'm installing my head on a lower mileage bottom end. But I've run into an alignment problem.
The front alignment pin that protruded downward from the head is now pushed up and into the head.
I never did get the head to line up properly.
I had left the intake on the head, but that is turning out to make the head not want to sit down properly. Too much weight on that side, I think.
The bottom end is an '00 the head is a '99.
The two alignment pins, I'm referencing are really tubes. Do they have a function other than alignment? Do the head pins fit into or over the bottom pins? They are close tolerances, so I couldn't really tell.

If you are having issues then yes- Pull the aligning pin from the head (make sure you don't have 2 one already stuck in the head interfering, snap ring pliers have worked for me) loosen or remove the intake support and have a second set of hands to start the head bolts when you install
